某天，小新（矢島晶子 配音）闲逛的时候捡到一个动感超人的面具，戴上面具后，小新发现自己竟然能和动感超人通话。他被任命为代表正义的动感间谍，专门与邪恶势力作战，并且见到了他的搭档——7岁女孩苏诺萌·柠檬（愛河里花子 配音）。在柠檬的带领下，小新开始作为动感间谍的艰苦训练。在这一过程中，面向凶恶的怪大叔不断偷袭小新，而在这一系列事件背后，似乎又隐藏着两个神秘的国家——无声屁共和国与不放屁王国。看似善良的柠檬也变得正邪难辨。不久，小新更和柠檬闯入了困难重重的不放屁王国……

在第2季《现视研》中，OVA新登场的闷骚腐女荻上千佳也将登场。担任动画监督的是よしもときんじ；系列构成是制作过《xxxHOLiC》的横手美智子；角色设定是《现视研》剧中剧《不公正抽签》的角色设定柳田义明，动画制作则启用了《一骑当千 Dragon Destiny》的ARMS，动画协力是亚细亚堂。另外《现视研》第2季动画的OP&ED也已经确定，分别是美乡あき演唱的OP《disarm dreamer》与ゆうまお演唱的《CLUBHOUSESOUND》(クラブハウスサンド)……

参观了各个社团后,笹原决定对现代视觉文化研究会进行了进一步参观,这时候遇上了同是一年级的已经入社的高坂,笹原在听完现代视觉文化研究会学长们对一些漫画,动画的看法后,突然学长们有事情一个一个突然的走了出去,这时候,学长们让笹原慢慢了走入了陷阱........一个现代视觉文化研究社的传统.......笹原虽然觉得这个社团好像不适合自己,但心里却下定了决定融入大家的气氛里.....一个围绕以漫画,卡通,游戏的动画就这样开始了......

以武藤游戏所在时代数十年后的童实野市为舞台。那时的童实野市被称为“新童实野市”，是一个根据身份高低分为上层地带和下层地带的阶级社会，流行着使用被称为“D轮（D Wheel）”的摩托车型决斗盘决斗的“骑乘决斗（Riding Duel）”。　不动游星在新童实野市的下层地带“卫星区（Satellite）”中与同伴们一起生活着。因被对手——骑乘决斗的KING“杰克·亚特拉斯”偷走了自己最重要的卡“星尘龙（Stardust Dragon）”，为了把它夺回，游星逃出了卫星区。
Duel of Fortune Cup篇
再会后的游星与杰克在Stadium进行了骑乘决斗。在白热化的战斗展开途中，两人的手臂突然出现了印记，最后伴随着双方的王牌龙互相攻击，神秘的红龙出现了。得知此事的治安维持局长官雷克斯，将游星的同伴捉走作为人质，强迫他参加优胜者可以获得向KING杰克的挑战权的“Duel of Fortune Cup”大赛。在这个大赛里被雷克斯吸引过来的游星、超能力决斗者十六夜亚纪、天才决斗少女龙可、还有杰克4人、都觉醒为“红龙的龙印者”，最后获得优胜的游星在与杰克的决斗中获得了胜利，成为了新的决斗王。
暗印者篇
原来Fortune Cup是歌得温为了集合龙印者所举办。另一方面，一群名为“暗印者”的决斗者已经蠢蠢欲动，他们能够展开会令决斗者受到真实伤害的“黑暗决斗”，以及使用一种叫“黑暗同步”的新战法，以及在背后控制他们的“地缚神”。游星以建造连接卫星区和都市区的代达罗斯桥为条件，前往卫星区阻止“暗印者”的计划。
WRGP篇
与“暗印者”之战半年后，连接卫星区和都市区的桥梁终于完成，彼此的界线总算消失。全市还建造了大量专为骑乘决斗而设的高速公路，还开发了高速世界2取代以前的高速世界，世界大赛“WRGP”开幕在即，游星等人组成“5D'S队“参赛。然而，新的威胁已经悄悄地来临——神秘组织“太一”的三皇帝出现，使用可以吸收同步怪兽的“机皇帝”欲图毁灭童实野市，市区上空不时浮现不祥的黑影。双方在大赛决战相遇，这场战斗的胜负将决定童实野市的存亡。

现在看到的故事剧情是在Z-ONE介入改变历史后的情况。原本的历史到暗印者就是最终BOSS，没有WRGP存在。之后游星与同伴参加各种国际大赛，在不断的磨炼中领悟“CLEAR MIND”、加速同步、三角加速同步，成为将人类领向进化新时代的传奇人物。但在未来人类因为过快进化滥用同步而恶欲膨涨，招来毁灭。Z-ONE为改变介入了过去改变了历史，故事才有了现在的情况。
