Twenty years ago, Shokichi Komachi was part of the Bugs 2 mission to Mars that discovered Terra Formars, human-cockroach hybrids that resulted from a terraforming accident. Shokichi was one of only two survivors. Now, the AE virus that came from Mars is raging wildly on earth. Shokichi boards the spacecraft Annex 1 to go back to Mars to find a sample in order to create a vaccine. They will face an unanticipated accident, a multinational conspiracy, and even more advanced Terra Formars.

Aoi Bungaku is a 12 episode anime series that is comprised of adaptations of six Japanese literary classics. The stories included are 'No Longer Human' and 'Run, Melos!' by Osamu Dazai, 'In the Forest, Under the Cherry Blossoms in Full Bloom' by Ango Sakaguchi, 'Kokoro' by Natsume Soseki, and 'The Spider's Thread' and 'Hell Screen' by Ryunosuke Akutagawa.

The story follows a series of bizarre murders of schoolgirls who have been dismembered and stuffed into boxes. The private investigator hired by a missing daughter's mother joins forces with an antique book seller and others to unravel the murder spree.

Between August and October, 1952, a series of unusual crimes takes place in Musashino and Mitaka: the attempted murder of 14-year-old Kanako Yuzuki, Kanako's abduction from the strange research "hospital" where she was recovering, then abductions of other girls, followed by their severed limbs in custom-fitted boxes being placed in surrounding towns. Creatures known as Shokujinki have been secretly living alongside humans for hundreds of years. 以武藤游戏所在时代数十年后的童实野市为舞台。那时的童实野市被称为“新童实野市”，是一个根据身份高低分为上层地带和下层地带的阶级社会，流行着使用被称为“D轮（D Wheel）”的摩托车型决斗盘决斗的“骑乘决斗（Riding Duel）”。　不动游星在新童实野市的下层地带“卫星区（Satellite）”中与同伴们一起生活着。因被对手——骑乘决斗的KING“杰克·亚特拉斯”偷走了自己最重要的卡“星尘龙（Stardust Dragon）”，为了把它夺回，游星逃出了卫星区。
Duel of Fortune Cup篇
再会后的游星与杰克在Stadium进行了骑乘决斗。在白热化的战斗展开途中，两人的手臂突然出现了印记，最后伴随着双方的王牌龙互相攻击，神秘的红龙出现了。得知此事的治安维持局长官雷克斯，将游星的同伴捉走作为人质，强迫他参加优胜者可以获得向KING杰克的挑战权的“Duel of Fortune Cup”大赛。在这个大赛里被雷克斯吸引过来的游星、超能力决斗者十六夜亚纪、天才决斗少女龙可、还有杰克4人、都觉醒为“红龙的龙印者”，最后获得优胜的游星在与杰克的决斗中获得了胜利，成为了新的决斗王。
暗印者篇
原来Fortune Cup是歌得温为了集合龙印者所举办。另一方面，一群名为“暗印者”的决斗者已经蠢蠢欲动，他们能够展开会令决斗者受到真实伤害的“黑暗决斗”，以及使用一种叫“黑暗同步”的新战法，以及在背后控制他们的“地缚神”。游星以建造连接卫星区和都市区的代达罗斯桥为条件，前往卫星区阻止“暗印者”的计划。
WRGP篇
与“暗印者”之战半年后，连接卫星区和都市区的桥梁终于完成，彼此的界线总算消失。全市还建造了大量专为骑乘决斗而设的高速公路，还开发了高速世界2取代以前的高速世界，世界大赛“WRGP”开幕在即，游星等人组成“5D'S队“参赛。然而，新的威胁已经悄悄地来临——神秘组织“太一”的三皇帝出现，使用可以吸收同步怪兽的“机皇帝”欲图毁灭童实野市，市区上空不时浮现不祥的黑影。双方在大赛决战相遇，这场战斗的胜负将决定童实野市的存亡。

现在看到的故事剧情是在Z-ONE介入改变历史后的情况。原本的历史到暗印者就是最终BOSS，没有WRGP存在。之后游星与同伴参加各种国际大赛，在不断的磨炼中领悟“CLEAR MIND”、加速同步、三角加速同步，成为将人类领向进化新时代的传奇人物。但在未来人类因为过快进化滥用同步而恶欲膨涨，招来毁灭。Z-ONE为改变介入了过去改变了历史，故事才有了现在的情况。
