In the aftermath of the Fourth Impact, stranded without their Evangelions, Shinji, Asuka and Rei find refuge in one of the rare pockets of humanity that still exist on the ruined planet Earth. A new impact is looming on the horizon—one that will prove to be the true end of Evangelion.

17 years ago, immortals first appeared on the battlefields of Africa. Later, rare, unknown new immortal lifeforms began appearing among humans, and they became known as "Ajin" (demi-humans). Just before summer vacation, a Japanese high school student is instantly killed in a traffic accident on his way home from school. However, he is revived, and a price is placed on his head. Thus begins a boy's life on the run from all of humankind.

The story starts following an incident: a young girl jumps from the top of a building. The image provokes a certain dread, as the girl appears to have been a corpse even before she jumped. The case is dismissed, yet more and more of these suicides occur, and all from the same building. Thus began the rumour, that a ghost inhabited the rooftop of the building.
