The concluding film to the Gintama animated series, adapting the final chapters of the comic series of the same name by Hideaki Sorachi. The film covers chapters 699–704 of the original comics, with original material added in.

The organization was the one that developed a mysterious poison APTX (Apotoxin) 4869, the drug that turned Shinichi Kudo into a little boy! However, when Sherry realizes that the Black Organization has murdered her sister Akemi, she betrays the Black Organization and decides to take APTX4869. The drug turns her into a little girl, and she decides to call herself Ai Haibara in order to hide from the Black Organization. Yet slowly but surely, the Black Organization begins to cast its shadow over her.

On a dark night, the Japanese police is raided by a spy. Different countries' intelligence agencies - such as England's MI6, Germany's BDN, and America's CIA - as well as the FBI's secret files are going to be taken, but public safety officers lead by Tooru Amuro arrive just in time. The spy steals a car and escapes. The spy and Amuro are then locked in a dead heat on the highway, and just as it is about to cause an accident with multiple cars, the spy's car is hit by FBI agent Shuichi Akai's rifle bullet and falls of the roadway. The next day, Conan and his friends go to a newly-remodeled aquarium in Tokyo. Under the main attraction, a Ferris wheel, Conan finds an attractive woman alone and injured. Her left and right eyes are different colors.

森で遊んでいたピカチュウ、アチャモ、キモリ、ミズゴロウ、ハスボーの5匹はひょんなことからロケット団の秘密基地を発見する。その秘密基地はロケット団の3人組がボスを迎えるため作ったものだった。
ムサシとコジロウがボスを迎えに出て行った後、ニャースは自身の発明した「モンスターダンシングボール」をためしに作動させる。このモンスターダンシングボールは、音楽を流すとどんなポケモンでも勝手に踊りだしてしまうというものだった。ニャース達は踊りのサポートをする楽団として、森に住んでいた3匹のゴニョニョを捕まえる。
一方、秘密基地の中に入り込んだピカチュウ達はそこで捕らわれたゴニョニョ達を発見。救出するも、ニャース達に発見されてしまう。
その時、ひょんなことからモンスターダンシングボールが作動。近くにいたポケモン達は勝手に踊り始める。ドゴームやルンパッパまでやって来て、どうなるのだろうか。
