A giant monster sends a town's citizens into a panic, except for a girl named Yuki and her schoolmate Tetsu. Tetsu happens to have his own strange creature named Cenco as a pet. Another boy named Shuu controls the monster threatening the town, and the stage is set for a battle.

Natsume has been busy, navigating between humans and Yokai when he coincidentally reunites with an old classmate, Yuki. It brings back painful memories of a certain Yokai. Meanwhile, Natsume also became acquainted with Yorie Tsumura, a woman in the memories of a Yokai whose name he had returned. Yorie knew much about Reiko, but now lived a peaceful life with her only son, Mukuo. Being with this family was comforting for Natsume, but apparently a mysterious Yokai has been lurking in their town. On the way back from investigating, a “Yokai seed” that had latched itself to Nyanko Sensei drops into the Fujiwaras’ garden and grows overnight into a fruit tree. When Nyanko Sensei eats a fruit that is somehow shaped like himself, he suddenly splits into three!

After their triumphant victory over Shiratorizawa Academy, the Karasuno High School volleyball team has earned their long-awaited ticket to nationals. As preparations begin, genius setter Tobio Kageyama is invited to the All-Japan Youth Training Camp to play alongside fellow nationally recognized players. Meanwhile, Kei Tsukishima is invited to a special rookie training camp for first-years within the Miyagi Prefecture. Not receiving any invitations himself, the enthusiastic Shouyou Hinata feels left behind.

However, Hinata does not back down. Transforming his frustration into self-motivation, he boldly decides to sneak himself into the same rookie training camp as Tsukishima. Kodaka Hasegawa has just transferred to St. Chronica's Academy and he's having a hard time making friends. Taking place in the year 1937 on the eve of World War II, the story involves a mysterious spy training organization known as the "D Agency." The organization is established by Lieutenant Colonel Yuuki from the Imperial Japanese Army. His ideals lead him to recruit people beyond military academy graduates and personnel, while training them to become skilled agents in arts of manipulation. These agents would become a specialized team to conduct operations. One such antihero agent, under the name Jirou Gamou, goes on a harrowing mission to uncover secret documents titled "Black Notes," while battling forces from within and without his own ranks.

Haruto Tokishima, a student from Sakimori High School living on the sphere's "Module 77", discovers a mysterious and powerful mecha called Valvrave (ヴァルヴレイヴ Varuvureivu?) and uses it to defend the module from a Dorssian invasion that takes over the rest of JIOR. Once they learn that both Dorssia and the ARUS intend to claim the Valvrave for themselves, with no concern with their lives, the students of Sakimori High declare Module 77 an independent state and abandon JIOR territory. Soon after, several other Valvraves are found inside the school and some of them are claimed by other students who join Haruto's fight to protect it. Once Haruto is approached by L-elf Karlstein, a Dorssian spy who claims to have the intentions to one day stage a revolution in his own country, both join forces in an unlikely alliance to secure the sovereignty of their newfound nation declared and officially recognized as New JIOR.
