Since there was a Power Spot that released the magical power in the community, the people were distressed by the threat of the demon army Jamanga who are gathering Minus Energy from the frightened masses for a sinister purpose. The secret organization S.H.O.T. was formed to protect the people of the community from the Jamanga, concealing their existence as ordinary members of the Akebono Police Station, which considers demons beyond their jurisdiction. Kenji Narukami, a student of the Narukami Dragon God Style for fighting demons, arrives at Akebono to fight the demons, eventually getting his wish when he is transformed to RyuKenDo and faces off against Jamanga's forces together with his friends to restore peace in the community.

卫星区篇
以武藤游戏所在时代数十年后的童实野市为舞台。那时的童实野市被称为“新童实野市”，是一个根据身份高低分为上层地带和下层地带的阶级社会，流行着使用被称为“D轮（D Wheel）”的摩托车型决斗盘决斗的“骑乘决斗（Riding Duel）”。　不动游星在新童实野市的下层地带“卫星区（Satellite）”中与同伴们一起生活着。因被对手——骑乘决斗的KING“杰克·亚特拉斯”偷走了自己最重要的卡“星尘龙（Stardust Dragon）”，为了把它夺回，游星逃出了卫星区。
Duel of Fortune Cup篇
再会后的游星与杰克在Stadium进行了骑乘决斗。在白热化的战斗展开途中，两人的手臂突然出现了印记，最后伴随着双方的王牌龙互相攻击，神秘的红龙出现了。得知此事的治安维持局长官雷克斯，将游星的同伴捉走作为人质，强迫他参加优胜者可以获得向KING杰克的挑战权的“Duel of Fortune Cup”大赛。在这个大赛里被雷克斯吸引过来的游星、超能力决斗者十六夜亚纪、天才决斗少女龙可、还有杰克4人、都觉醒为“红龙的龙印者”，最后获得优胜的游星在与杰克的决斗中获得了胜利，成为了新的决斗王。
暗印者篇
原来Fortune Cup是歌得温为了集合龙印者所举办。另一方面，一群名为“暗印者”的决斗者已经蠢蠢欲动，他们能够展开会令决斗者受到真实伤害的“黑暗决斗”，以及使用一种叫“黑暗同步”的新战法，以及在背后控制他们的“地缚神”。游星以建造连接卫星区和都市区的代达罗斯桥为条件，前往卫星区阻止“暗印者”的计划。
WRGP篇

现在看到的故事剧情是在Z-ONE介入改变历史后的情况。原本的历史到暗印者就是最终BOSS，没有WRGP存在。之后游星与同伴参加各种国际大赛，在不断的磨炼中领悟“CLEAR MIND”、加速同步、三角加速同步，成为将人类领向进化新时代的传奇人物。但在未来人类因为过快进化滥用同步而恶欲膨涨，招来毁灭。Z-ONE为改变介入了过去改变了历史，故事才有了现在的情况。
