One segment of these superhumans makes no secret of their existence and has gained popularity in society. Others cloak their identities and fight in secrecy. There are enemies of superhumans as well, organizations that operate in the shadows. The Japanese government has taken many measures to secure peace and order. One is the establishment of an organization under the Ministry of Health and Welfare—the Overpopulation Research Laboratory, a.k.a. the Superhuman Bureau. Their mission is to identify and approach superhumans, then oversee and safeguard them. One member of the Superhuman Bureau, Jirou Hitoyoshi, is protagonist of this series.

In 1972, the Apollo 17 mission discovered a hypergate to Mars on the surface of the moon. Soon a war breaks out between Earth and Mars, and Martian soldiers begin to descend from the sky, riding steel giants, intent on exterminating humanity.

Upon landing, astronauts discovered a enchanted utility later referred to as 'Aldnoah', giving the astronauts a status of superiority. Soon, many humans have relocated to Mars, and have adapted to the name 'Martians'. After Princess Asseylum, a royal Martian princess, descends onto Earth in an attempt to create a treaty between both planets, a war breaks out between Earth and Mars, and Martian soldiers begin to descend from the sky, riding steel giants, intent on exterminating humanity.

Sotobamura is a small village with around 1300 residents; so small the village isn't even connected to a single highway. An isolated village in which old customs, such as the burial of the dead, are still practiced. One day, the bodies of three people are found dead. Although Ozaki Toshio, the village's lone doctor, feels uncertain, he treats the deaths as a normal occurrence. However, in the days following, the villagers start to die one after the other.

In Shinjuku, Tokyos turbulentes Verwaltungs- und Vergnügungszentrum, existiert eine von Monstern bevölkerte Prallelwelt, die von den Menschen längst vergessen wurde. Die Geschichte spielt im Winter zum Ende des zweiten Semesters des letzten Jahres an der Oberschule und während den Schülern nicht mehr viel Zeit bleibt, warten sie eigentlich nur noch darauf, endlich ihren Abschluss zu machen. Als jedoch ein neuer Schüler an die Schule wechselt, verändert sich das restliche Oberschulleben von vier Jugendlichen komplett. Den vieren ist der Neue nämlich nicht unbekannt, waren sie doch gemeinsam auf der Mittelschule, bevor dieser wegzog. Und damit beginnt das eigentliche Problem, denn er vereint die fünf Freunde zu einer sehr ungünstigen Zeit wieder…
